Are units in points or pixels?

PDF page boxes are in points (1/72 inch). A US Letter page is 612 by 792. Set width and height in that space.

Does crop delete the leftover pixels?

Viewers hide content outside the crop box. For a smaller file, Compress after you are happy with the crop.

This crop pass applies the box to the file you upload. Extract the pages first if only a subset should be cropped.
